During installation, the application creates a sys.txt file. If you use your own systems and place them in the root of the folder, the application will not create the sys.txt file.
The application can be installed in the iGO or iGO_Pal folder name without changing the data_folder_name = "iGO_Pal" in the sys.txt file.
Copy the iGO / iGO_Pal root folder to the root of the internal storage. On some devices, applications can be installed in the root directory of an external SD card.

Am I correct in reading your post that you always exit the program by pressing the round red exit icon on the first page of the program and simply do not just shutdown your device? If yes through the program first, then you are doing it correctly. Otherwise, a correct save folder cannot be created. This is also a cause of programs not working correctly.

I understand. But you must do what you have to do to make it work right. Even if that means deleting them. Do a simulated trip to your POIs and it should become a part of your history locations.
